Heat maps of the ChIP-seq binding were generated using the input normalized results of the MACS peak calling output. The outputted bedGraph files were converted to BigWig files. Those files were then processed using computeMatrix and plotHeatmap tools within the deeptools 3.0 package. All figures centered on called peaks from the macs2 output. Those peaks were assigned genes using GREAT to find genes within 15 kb of peaks. The peaks that had genes that had an associated fold change of 1.2 by RNA-seq were extracted and used to generate further figures.

We estimated the diet composition in three sympatric Antarctic pack-ice seals: the leopard (Hydrurga leptonyx), crabeater (Lobodon carcinophaga) and Weddell seal (Leptonychotes weddellii), using FAs from their outer blubber, and SIs from their whiskers. These top predators inhabit the western Antarctic region, that is being dramatically affected by climate change, which is in turn shaping ecosystem dynamics (Clarke et al. 2007). Predators can evidence changes in the distribution, abundance, and composition of the prey community (Hazen et al. 2019). Quantitative data of their foraging behaviour is, therefore, important to understand and monitor ecosystem status, and predict potential changes (Fleming et al. 2016).
Leopard seals have the broadest diet of the Antarctic pack-ice seals, with krill, penguins, fish and other seals reported as the most frequent food items (Lowry et al. 1977; Øritsland 1977; Rogers and Bryden 1995; Krause and Rogers 2019; Krause et al. 2020). For leopard seals, we included the same five prey items for both FA and SI models. Krill was identified as the main component of the diet, and in similar proportions by the models that used the FA and SI data: 66% vs 63% respectively. Other studies in the same region also showed that krill was the most frequent and numerous prey found in leopard seal scats (Casaux et al. 2009), and according to SI data of vibrissae (Botta et al. 2018).
If you are using a commercial version of Chocolatey (i.e. you have the chocolatey.extension package installed), you will need to first upgrade to version v4.0.0 of the Chocolatey Licensed Extension.
Perhaps the biggest addition this release is the ability to halt installation if a reboot is detected (#1038). Once you turn this feature on, if you are installing some packages and somewhere in the middle of that there is a need for a reboot, Chocolatey will stop and exit with either exit code 350 (pending reboot prior to anything) or 1604 (install incomplete), indicating a reboot is needed to continue. It won't reboot for you, as it is just a package manager - but it will stop execution so nothing that may error on install is attemtped. You'll need to opt into this feature, so see #1038 for details.
The vendored 7Zip had a couple of security findings that necessitated a release. There is also a lot of goodness going into this release as well. We've fixed XDT transforms not to keep extra data around (requiring manual fixes). We've resolved some issues surrounding compatibility with Get-PackageParameters in the chocolatey-core.extension package and what's now built into Chocolatey. That should now work appropriately, and the built-in method should be preferred, so if you are using --package-parameters-sensitive, those will be added as well when you do have the chocolatey-core.extension package also installed. 041b061a72
